- When a young woman tries to kill Ray, and then steps in front of a bus, his investigation leads him back to a University research program where several students have committed suicide. It turns out the program is being run by a man related to Ray's mysterious past.
- People at the clinic Jess works at are dying, and the surviving family members are blaming a shadow creature. Jess is attacked after she makes a discovery that could help Audrey and Nathan solve the mystery. Meanwhile, Jess and Nathan kick their relationship up a notch.
- Spenser's old friend and mentor, Arthur, is mugged on the street, losing a large sum of cash. In trying to help his hero, Spenser finds his good intentioned friend not being wholly truthful. The money trail leads to neighborhood renewal, organized crime, political intrigue, possible corruption in the police department, and the murder of the mugging suspects. Meanwhile, Susan counsels a young boy on the loss of his family.
- Audrey's birthday party is held at a nearby island resort during a storm. While there, a chameleon takes over the identity of one of the guests, leaving the group to figure out who it now is. At least one of the guests won't be returning to Haven alive.
- Audrey and Nathan investigate a series of murders - where the bodies are mysteriously mummified.
- A hit man kills one of Spenser's friends in a shoot out on the street. Spenser must defend himself after he shoots a kid while attempting to follow the hit man and is accused by a witness of being reckless. While Spenser struggles with the consequences of his actions, and figures out what the real situation was with the kid he shot, he and Hawk track down the hit man for a final showdown.
- Spenser breaks up a domestic dispute, and gets charged with assault. Meanwhile, Susan is sexually harassed by her thesis adviser and turns to Hawk. Shortly thereafter an attempt is made on Susan's life. As Spenser deals with the assault charge, he and Hawk also track down Susan's assailant, while Susan must defend her program of study before the same board looking into the harassment charges she filed against her adviser.
- A caged bear mutilates some protesters, and makes an appearance later as well. George keeps going home, and this time finds all of her old stuff boxed up. Betty continues chaperoning George. Plus, George is stuck answering phones at Happy Time while everyone else has cake. Mason has some problems reaping, but eventually gets some money.
- George is still dealing with her transition, sneaking home at night, shirking her reaping duties and meeting Brendan's parents. Reggie is also having some difficulty, and starts lying and stealing toilet seats. Mason comes up with a new scheme to gather money, and Roxy is not very appreciative. Betty gets stuck chaperoning George. Eventually, George learns just how important being a reaper is.
- Alice asks her boyfriend, Jack, to meet her mother. While there, he gives her a ring, which she turns down. After he leaves, she follows him, only to witness his abduction. She then chases after his captors, and falls through the looking glass into a brand new Wonderland. She is at various times chased, imprisoned, trapped and double crossed while meeting many colorful characters such as The Mad Hatter, The White Rabbit, The Queen of Hearts and many more. Along the way, she learns that things in Wonderland are not all as they seem, and her family may not be either.
- Hatter and the White Knight break Alice out of the casino and make arrangements to meet The Caterpillar. The Caterpillar then takes her to meet her father, and she tries to convince him to return to their world. Meanwhile, the revolution starts, with Hatter and the White Knight leading the charge to dethrone the Queen of Hearts and return the oysters to their world.
- A bizarre trail of violence is traced back to a man who seems to have spawned an identical copy of himself.
- Oscar gets handicapped plates, which Emma uses to get prime parking spots to go shopping. Lacey starts running with Wanda, but when she can't keep up she recruits Karen. When Karen and Wanda continue to leave Lacey in the dust, she gets Brent and Davis to join as well, only they have their own idea of how to keep up. Hank becomes the new crossing guard.
- When his friend Jack disappears the night before his wedding, Detective Michael Colefield looks into it. This draws him into a new world of secret dealings and covert operations. It just so happens there is a war going on between humans and vampires. And now Colefield must choose a side; help his friend who happens to be a vampire, or help the government hunt him down.
- Susan enlists Spenser's help in determining the past of a young amnesiac woman who had been sexually abused as a child. The inquiry brings Spenser back to the case of a young girl who was kidnapped from her wealthy family, the case that he resigned from the police force over. When someone puts out a contract on Spenser, and the shady acquaintance she's been living with is killed, he must determine if it has anything to do with the true identity of the young woman.
- When an old lawyer friend dies in an traffic crash, Spenser looks into it. A cohort of the lawyer's calls Spenser down to the office to look at some files, but when he arrives the man is dead and two people are ransacking the office files. Later, Susan is kidnapped, an attempt is made on Spenser and Susan's lives, and Hawk is blinded.
- Lt Quirk confronts his own mortality following being outrun by a murder suspect and receiving death threats. While Quirk recovers from a heart attack and contemplates retiring, Spenser and Hawk track down who is making the death threats and shooting at the Lt.
- Spenser is hired to protect ex-undercover cop, Nick Cavanaugh. As Judge Emmett Cavanaugh tries to make a deal with Crime Boss Gus Harley to safeguard his son and get Cavanaugh's son, Kevin, released from prison, Cavanaugh's other son, Georgie, tries to work his own angle. Along the way, Spenser's ex-girlfriend, Susan, returns from San Francisco. Double dealing and family intrigue lead to a terminal shootout.
- A look at fractal geometry, and how it is found just about everywhere in everything, and how the mathematics of fractals can be used to model and measure such things as mountains, coastlines, telephone line noise and heart rhythm. It also shows how they are used in animation, communications and textile design.
- George must deal with an efficiency expert at Happy Time. Rube hangs out at the Post Office all day, Daisy does some speed dating, Roxy works the airport and Mason chases after a bike messenger that owes him money. Meanwhile, Joy and Clancy work on finishing their divorce while making Reggie join the band.
- A car runs down a woman on a motorbike. The investigation leads Colefield to Danni Ashford, a banker for the vampires, and thence to a small part of the vampire's plan. Colefield seeks Frances Pembroke's advice on how to deal with his newfound job status.
- Jeremiah and Kurdy set out to continue announcing their help to various groups and people when they come across a group of people on a pilgrimage. Their differing views on faith creates some tension between them in regards to the group and their continuing mission.
- In the future, the Observers rule and humans that survived the purge serve them. There are still a small number of people fighting for the resistance, and one of them has discovered one of the original Fringe team in the form of Walter protected in amber. As the resistance attempts to get rid of the Observers, we get a glimpse into a rather dark dystopian future.
- What happened to the British explorer Col. Percy Fawcett, who went missing in the Amazon jungle in 1925 along with his son while searching for what he, due to his theosophical beliefs, believed to be a mythical lost city he called "Z".
- After a boy kills a priest in school, the team investigate what led up to the attack, and why some of them appear to be infected without having been bitten. The investigation leads them into the world of pedophiles. Meanwhile, Kirsty continues trying to find Colefield.
- Daisy Adair shows up to replace Betty, and promptly moves into George's apartment. George tries her hand at bowling, and Joy discovers Reggie's toilet tree. Rube talks to Joy while waiting for his reap. Mason reaps the new guy in the Happy Time office. George starts to live a little as her own person, rather than just trying to avoid everything.
- Spenser's apartment burns down, but he's allowed to move into an old fire station as thanks for saving a firefighter's life. Meanwhile, Spenser and Hawk are hired to protect the life of grand jury witness. When it starts to look like someone on the inside might be trying to have the witness killed, and that the witness may not be who she says she is, things get convoluted.
- While the team tries to identify their prisoner and Jacob hiding Kirsty from Colefield, Rice and Colefield both end up searching for Jacob, but for different reasons. Kirsty makes some revelations of her own. Colefield enlists the help of Pembroke, and must make a choice about which side to help.
- Sheriff Longmire runs a small department in rural Wyoming. When the body of a man is found in the woods the investigation leads to tension between Longmire and the local Indian Reservation, as well as between Longmire and his Indian friend who runs a local bar.
- Sammy Backlin returns to Boston and requests Spenser to protect him. After a shootout where Spenser gets shot, a package is delivered to his apartment which leads to an old kidnapping case from when he was a rookie cop. Agent Efrem Connors also returns, looking for Backlin. Eventually, they are all drawn into another kidnapping case.
- Spenser is hired by a real estate developer with gambling problems to track down his wife, who's run away. When it becomes obvious that the wife has gotten herself in over her head with some crusading acquaintances, he tries to reconcile the estranged couple and get them both out of the trouble they are in.
- When one of Roxy's reaps doesn't show up, George gets the idea to "help" fate along, with very dire consequences. Mason tries smuggling drugs, and Rube gets stressed at the airport. George catches Crystal messing with some workstations, and get into a little office war.
- George goes looking for a friend, and gets into a scrapping with Delores. We also get to see how Betty died and became a reaper. Betty, Rube, and George go to a family reunion for a reap. Mason, meanwhile, spends some quality time with the recently dead owner of a house. And, George gets her first paycheck.
- A look at new attempts by archaeologists to understand Stonehenge by excavating in the area around the site. Included is an explanation of previous excavations at the site as well as how the site compares to other stone and timber circles around the British Isles. Also, experiments are conducted to show how various components may have been brought together.
- Dead people return to seek revenge on the living, while Audrey, Nathan and Duke uncover and confront their fates in Haven.
- Spenser is hired by a prominent local judge in a blackmail case. When the simple exchange turns complicated things get intriguing. Spenser rescues the judge's daughter from a bad situation, and Susan takes her in. Hawk is hired to go up against Spenser in a showdown. Judge Kingsley, his daughter, Hawk and Spenser all have their little secrets to hide in the end.
- Audrey and Nathan investigate a series of unusual assaults on people. A man on a fishing boat has his limbs severely broken, a real estate agent is shredded, and a deck hand has his face erased. In the mean time Nathan and Jess, as well as Audrey and Duke, work on their flirting.
- A look at the Columbia space shuttle disaster in 2003. It includes interviews with shuttle astronauts, family members, flight control personnel, administrators and investigators. Also included is a brief history of the space shuttle program.
- Amy goes back to work for the first time since having Charlie, leaving Bob home with the kids. Teddy invites Spencer over for a study date since all the kids are supposed to be home helping Bob with Charlie while PJ and Emmett try rehearsing. Unfortunately, Bob falls down the stairs, leaving Teddy to look after Charlie and Gabe while PJ takes Bob to the hospital.
- While investigating the attack on a woman who appears to have been saved from her attackers by an apparent vampire, Colefield and Angie find out the woman may be pregnant. The pregnancy appears to be at the direction of the vampires, and the team must determine why.
- A man suffering from sickle cell anemia and his sister arrive at the airport from Brazil, looking for Dr. March. As in Robert March, Angies dead husband. As the team tries to sort things out, they discover that the man is infected, and that several crates of "medical supplies" also came in on the flight. Following these supplies leads to serious danger and surprising revelations. Colefield and Kirsty finally meet again.
- Spenser takes Susan to Plymouth for Thanksgiving and runs into an old Army buddy whose down on his luck. When his friend, Mike Kaminsky, is accused of murdering the young wife of an elderly philanthropist, Spenser tries to prove him innocent. As Susan looks after the Kaminsky family, Spenser and Hawk search out the shifty background of the murder victim, and deal with the controversy conscious step-son. Attempts on Spenser's life ultimately lead he and Hawk to the those responsible.
- Ray is hired by Sister Allison of a traveling religious show to find a serial killer murdering prostitutes in the cities that the show stops at. Ray goes undercover as a preacher to find the culprit, but when he does it seems to profoundly affect him.
- Spenser is asked for help by old boxing friend Joey. But when they walk into the warehouse, someone takes shots at them, forcing Spenser to kill the shooter. As it becomes apparent that Joey has deep gambling debts, Spenser takes him to a hotel to hide out, forcing Joey to realize just how dire his situation is. After Joey takes off, Spenser tries sorting out what Joey was into and how to help him. This leads to Spenser contemplating how people change over time.
- When both of the two identities of people from the separate worlds experience the same catastrophes from incidents in just one world, the two Fringe teams collaborate. Walter crosses over to find that Jones is behind the phenomena, but to what ends? Also, the investigation into the Fringe-mole continues.
- Meet Colt Seavers, a stuntman who also works as a bounty hunter to make ends meet. When Colt's cousin shows up, he learns that Colt's work includes rounding up friends and lawmen.
- A pharmaceutical chemist hires Ray to investigate some bogus drugs. When Ray arrives at the plant, not only is the chemist missing, no one in the company admits to having known him. With the help of a local Vietnam vet, Ray gets the information he needs about what's going on.
- Audrey tries to delve deeper into the Colorado Kid mystery with the help of Duke. Meanwhile, a series of explosions/fire related incidents take the lives of some of the townsfolk, which leads Nathan and Audrey to believe a school counselor is connected to the events.
