When explaining the fate of her telepathic crewmen, Captain Janeway fails to mention Lieutenant Stadi, a Betazoid killed during the ship's initial mission to find Chakotay's ship in the Badlands.
It has been shown that B'Elanna has the ability to initiate an emergency warp core shutdown in Season 1's Cathexis (1995). She could have initiated that in order to get past the automated pulse that was being released by the sensor array. Why she did not do that is not consistent with her character.
When Captain Janeway stated that the "dead" telepathic crew members were valued members of her crew, not criminals. Suder was a criminal because he committed murder on board Voyager in Season 2's Meld (1996). So that statement that her telepathic crew members not being criminals is incorrect.

Captain Janeway makes a log entry regarding the inspections and hiding of the telepathic crew members and refugees. The Inspector makes it known that he has access to Voyager's database and in theory would have access to these logs - unless they were otherwise hidden, encrypted, or he didn't have clearance (we've seen that the Captain was able to encrypt a log entry during the Omega particle mission).
As Neelix gets off the floor after telling stories to children, his shoes are visible. They are too small for Neelix's Talaxian feet that have been shown earlier in the series.
When Captain Janeway asked Kashyk why the sudden change of heart, he said he'd been looking for a way to escape for years. However later on Captain Janeway asked him why he's risking a lot and he tells her a story about a plasma refining vessel his teams had inspected 3 months ago. This is inconsistent with his first statement saying he had been looking for a way to escape for years. This would raise red flags about his sincerity for helping Captain Janeway.
During the explanation of how the telepathic, Lon Suder, on her crew died the names she states don't match with her lips. It looks like she says Suder's name twice.
