When Janeway orders the Cargo Bay to be decompressed she said to clear Deck 4. Yet in the episode Scorpion, Cargo Bay 2 was on Deck 11 not Deck 4. Also in the episode Drone, Cargo Bay 2 was on Deck 8.
During the scene where Captain Janeway briefs the senior staff on the nature of the Omega Directive, she tells the story of the destruction of Ketteract's secret lab where he first synthesized the molecule.
As the camera cuts between angles during the following dialogue -"Rescue teams attempting to reach the site discovered an unexpected secondary effect..." - Janeway can be heard continuously talking; however, her mouth is visibly not moving as the first half of her sentence wraps up while she enters frame for the second half from the new angle. This is because the scenes were shot separately.
When Janeway joins Seven in the cargo bay, 11% of the particles have been destroyed. Seventy seconds later and with no break in the scene, it's at 18%. Janeway says "this could take hours," but at that rate it would take only around fifteen more minutes.
Omega is so unstable and volatile that Starfleet created a directive, superseding all other directives, to require its destruction. It is therefore unlikely that one could simply convert an Omega molecule to energy and back to matter via conventional transporters, thereby simply erasing Omega from the transporter buffer instead of re-materializing it in the cargo bay, but that's exactly what the Voyager crew does.
The Omega Directive shuts down all the active systems and can only be responded to by the Captain.

Seven of Nine makes a personal log entry, but she gives the date as "Stardate 15781.2," transposing the first two digits. It should have been "Stardate 51781.2."
Captain Janeway informs all senior staff that details of the "Omega Directive" are top secret and not to be discussed with any of the crew. Later she discusses details of the Omega Directive with senior staff whilst on the bridge within earshot of junior staff working in the background.
