- After receiving a message from Book, Burnham and Georgiou embark on a rogue mission to find him, leaving Saru to pick up the pieces with Admiral Vance. Meanwhile, Stamets forms an unexpected bond with Adira.
- The Discovery is upgraded to utilize 32nd century technology, including programmable matter.
Vance sends other Starfleet ships on various missions across the remaining Federation space, but orders Discovery to remain at the ready for any rapid-response missions.
Book's ship arrives carrying a three-week-old message from him about a new discovery he has made: the black box for a Starfleet ship that was destroyed in the Burn. In the message Book says that he is going after the black box on planet Hunhao, but has programmed the ship to bring Grudge to Burnham in case he doesn't return within 24 hours Burnham believes that she can use this black box to trace the origin of the Burn. She says that she has analyzed 2 ships destroyed in the Burn and their data revealed that there was a minor difference in the exact moment when they were destroyed. If the 3rd ship shows the same variance, it would mean that the Burn was not instant, and it has a point of origin. And using 3 data points, she will be able to triangulate the origin.
Saru orders her to remain on the Discovery in case Vance needs them. Burnham agrees, but then disobeys Saru's order by taking Georgiou in Book's ship to go find him. Georgiou is convinced that Burnham has feelings for Book. Georgiou is troubled by bloody visions of her own.
On the salvage planet Hunhau, Georgiou poses as a buyer looking for rare ship pieces while Burnham looks for Book. Burnham reverse engineer's Grudge's collar to look for Book, as she knows that Book always kept the receiver on his body. The facility is run by Tolor (Ian Lake) who claims to be Osyrras nephew. Burnham tracks Book to a prison on the planet, where the slave work force toils to break down the newly arrived ships. Burnham is able to find Book alone and learns that he has the black box. But the prison is very closely monitored and guarded. They stage a prison break for the servants working at the salvage yards, allowing their escape with Book and the black box. During a crucial battle with Tolor, Georgiou again has flashbacks and is blacked out for a few moments. Book was friends with a fellow slave called Ryn (Noah Averbach-Katz), who was also freed during the prison break. Ryn took a Phaser blast on himself to protect Book. Book brought Ryn with him on the ship.
While returning Burnham tries to talk to Georgiou and realizes that even she doesn't know what is going wrong with her. Georgiou forbids Burnham from telling anyone else about her blackouts. Book and Burnham share a kiss together.
Saru finds Burnham gone and speaks to Tilly. Tilly asks Saru to tell Vance, as if Vance found out from anyone other than Saru, he would paint the whole crew with the same brush as Burnham. Burnham made a choice and as such left Saru with none. When they return, Burnham is reprimanded by Vance for disobeying orders and Saru demotes Burnham from her position as his first officer. Burnham continues to argue that the Federation can never be together again till the cause of the Burn is understood. Vance agrees to look at her analysis.
Adira redesigns the Spore Drive interface, so Stamets doesn't have to use the shunts poking into his body. The new interface is based on Nano-gel and a lot more comfortable. Adira confides in Stamets that she can see visions of Gray, who spends time with her. Adira feels that she is carrying Gray's soul and not just his memories. Stamets talks about his experience with Culber's death, someone whom he dearly loved as well. Stamets believes her.
