- Brother Sam is found at his shop alive and is taken to the hospital. Dexter initially suspects a gang member, but later realizes the shooter was Nick, one of Brother Sam's ex-con employees. Meanwhile, Miami Metro calls Professor Gellar's former assistant in for further questioning, and learn of his obsession with an old cult who sought to bring about the apocalypse by performing ritualistic sacrifices as depicted in Gellar's notes. Elsewhere, Travis begins to feel conflicted, eventually releasing the woman he and Geller abducted and held as "Whore of Babylon". Debra holds a house-warming party, which is crashed by a drunk Quinn.
- Dexter is following Travis through a market. Deb calls with news that Sam has been shot and he's being worked on by EMTs. After Dexter leaves we see Travis meet Gellar and the two men pick out a woman's garment, "something tawdry." Travis asks Gellar for permission to give the woman they abducted painkillers for her broken arm. Gellar says she doesn't deserve it and warns Travis to get his act together.
Dexter gets to Sam's garage just as Sam is taken away in an ambulance. Dexter gets to work and pieces together the scene effortlessly. Dexter remembers hitting Julio's No. 2 guy with a bat and wonders if the man may have ascended in the hierarchy. He goes to Sam's office and scrapes some flakes of dried blood off the bat. It later becomes a match to Leo Hernandez. Dexter calls his last known address and pretends to be social services. The woman he speaks with hasn't seen Leo in a year.
Deb tells Dexter Sam is in surgery. Anderson tells Deb about a possible connection to Julio's gang. Deb is learning that she can't be buddies with the rest of the department any more. Maria tells Deb she needs updates on Doomsday ASAP.
Dexter goes to see Sam in the hospital. As he looks at him he promises to take revenge.
Dexter goes to a candlelight vigil for Sam. He talks to Nick (Germaine De Leon), the young man that Sam baptized. Nick ends up telling Dexter where he can find Leo.
Angel and Quinn tell Deb about Carissa giving them an interesting tidbit about Gellar: Apparently he thought he'd deciphered a code in Revelations that had to do with how he could bring about the end of the world. They also find a clipping from a college newspaper where he had a woman pose in public with a dead lamb to prove some point that got him in trouble. Deb notices a tattoo on the woman's back. After she leaves Quinn tells Angel that he recognizes the tattoo from his one-night stand with Carissa. Quinn asks Angel not to tell Deb.
Travis works on what appears to be a branding iron. We hear the woman weeping in the background.
Deb tells Angel to have Carissa come down from Tallahassee to the station for questioning. The plan is for Quinn to avoid her when she arrives.
Dexter stakes out Leo's place and sees a party going on. He goes home and relieves Jamie. Dexter tries to poo-poo what happened to Sam, but as soon as she leaves he rips a drawer onto the ground violently. Harry shows up and they talk about Sam and his being a fellow traveler, one who found the light.
Deb meets with a psychiatrist for the last of her post-shooting counseling sessions. She drops a bomb about her life feeling so out-of-sorts. The therapist leaves her a card.
Dexter waits for Leo to wake up the following morning.
Anderson finds a junkie and gets information on who is running Julio's gang now.
When Leo finally wakes up and walks outside Dexter is shocked when Anderson pulls up along with back-up. A shootout ensues and Leo is gunned own. Inside Leo's place they find a security DVD from Sam's garage.
At the station they watch the footage. The sweatshirt seems to match Leo's, but they don't see his face. Deb is going to host a party that night. When everybody else leaves Dexter notices that on the tape Sam's dog isn't barking at the shooter. The only person Sam's dog doesn't bark at is Nick.
We see Travis is collecting his own blood in jars and storing them in the fridge. He gives the woman a sandwich. She begs for her life and tells him about having a child. He leaves. Travis goes to see his sister, a teacher, at work. He seems to have a great time with the kids.
Dexter goes to Nick's apartment and pulls the slug out of his wall from when Nick shot at Sam when he was stoned. It ends up matching the bullets found in Sam's body.
With Deb watching through the one-way mirror Angel interviews Carissa (Mariana Klaveno). Deb notices that Quinn isn't there and tells him to get in there. Carissa doesn't give them any great information about Gellar, but does angrily reference the fact she slept with Quinn. Deb chews him out for risking the case. She tells him she doesn't care who he sleeps with.
Dexter is called to the hospital. Apparently Sam has woken up, but doctors think it is just a short matter of time before he dies.
Dexter tells Sam he knows about Nick and plans to get revenge. Sam tells Dexter that the reason he asked him to come there is because he wants him to tell Nick that he forgives him. Sam says he knows about Dexter's darkness but thinks he can get past it. He thinks if Dexter doesn't kill Nick it will help him.
At Deb's party Angel apologizes for not telling her about Quinn and Carissa. A super-drunk Quinn shows up with a random woman, who leaves as soon as she sees she was brought to his ex's party.
Dexter is torn about Sam's request he let go of the darkness.
Gellar tells Travis that he needs to leave to take care of some things. While he's gone he wants Travis to "mark the whore". Travis grabs the brand out of the fire and stands over the woman. We next see Travis setting the girl free in the middle of the night.
Quinn says some inappropriate things about Jamie and Angel punches him. Quinn asks Deb if she ever loved him. She doesn't answer.
Sam dies. Outside the hospital Dexter sees Nick and asks him to take a ride with him.
Deb is trying to get Dexter on the phone.
Dexter takes Nick to the beach where he was baptized. He tells him he knows that he shot Sam and asks him why. Nick says he feels like Sam lied to him, since his life never got any better. He wanted to go back to his gang life but they wouldn't take him unless he did something to prove himself -- kill Sam. Dexter says he should turn himself in because the police will eventually find him anyway. Nick says that they won't find him, since the tape doesn't have anything on it, it will be his word against Dexter's. Nick laughs hysterically at the thought of getting away with murder. This makes up Dexter's mind on whether to spare Nick or not. He tackles Nick into the ocean and holds him under until he drowns.
Then he says "There's no light in you, there's no light in me." As Dexter walks back onto the beach he sees his brother Brian Moser who asks "Hey little brother, miss me?"
