- Carrying on from the events of the first movie, Nick and Judy are at Gazelle's concert with Chief Bogo and Clawhauser. The concert has made fifty thousand dollars to fund construction of a new homeless shelter. Bogo instructs Judy and Nick to work early tomorrow and they depart. Nick and Judy chat about their interests on the way home, and Nick denies Judy's offer to stay over which he regrets moments later. He calls up an anonymous man about getting a room in Judy's apartment, which he cannot afford due to a price increase.
The next morning, Judy calls a contact of notorious drug dealer Wolfgang. Being his attorney, she demands the contact to reveal his location in exchange for keeping his charges safe in order to protect him from threats. After stalling, he reveals Wolfgang to be in Tundratown and Judy arrests him. In the meantime, Nick tells his friend Fennec about how he's unable to afford the apartment. It's confirmed he wants the apartment to be closer to Judy, which Fennic sympathizes with.
The following day, Clawhauser tends to a new helicopter given to the department. Nick arrives at the department where they meet Miles Walker, a candidate running for mayor who displays feelings for Judy, much to Nick's frustration. Nick also does not trust Walker believing he exaggerates his campaign against poverty to gain popularity. Judy receives call from his parents who state that they want to stay at Judy's apartment for Mother's Day and let her know to keep safe as usual. Judy and Nick speak Mr. Shell, a resident close to the Country Club at Saharah Square. He tells the duo that his wife was assaulted at their home shortly after returning from work at the homeless shelter when her husband was gone. Bogo believes it's an insignificant robbery after officers Lopez and Myrthil have found nothing. Judy insists that they must investigate so Bogo allows them. Nick and Judy find that Ms. Shell is an architect who was collaborating with Walker to build a new shelter. Walker states he knows no enemies who would hurt her but acknowledges the duo's dedication to their work.
Nick and Judy go to the Shell's home where Myrthil and Lopez state that the top floor has been flooded from a pipe failure and show no interest in letting them see the crime scene. Judy and Nick sneak to the room via the pipes and find the apartment mostly clean with a broken window. They find Ms. Shell's ID and meerkat. They deduce that the burglar may have targeted her or something in the apartment, given that they didn't care for her presence in the easily viewed apartment and didn't get noticed from any other resident. They head to the local country club and find Flash the sloth who may have been a witness of Ms. Shell's whereabouts. They find their car taken, possibly by Myrthil and Lopez so they take the train, where they are attacked by Arctic fox Healy and otter March. They defeat the goons but become injured in the process.
Walker is informed of this when he has memories of his father, and sends flowers to Judy upon hearing she's at the hospital. A meerkat, Tim Mon attempts to kill Ms. Shell in the hospital but she's visited by a man named Langston. Tim informs his boss and states that he'll try again tomorrow. March and Healy return to the boss and they reveal that March stopped the train before Healy could kill them. Their boss, a sheep named Mike, shoots March and dismisses Healy. That night, Judy and Nick discuss their aims for a meaningful city and life and how much they care about each other. The two later sing on stage at a bar.
Walker wakes up tomorrow with memories of his father again. Nick arrives at the department gifting sunflowers to Judy. Their colleagues take notice of this in disgust of their feelings. Myrthil and Lopez talk about it and receive an anonymus message of Ms. Shell being in danger and instruct them to guard her. Bogo calls Nick and Judy in and criticizes them for the accident. They suspect that the Healy and March did something to their car and continue with investigation. That night, Judy calls her parents and tells them about her feelings for Nick, to which they are confused towards since Nick is a completely different species.
Nick and Judy discuss the background of the assault case. They lost the meerkat fur in the accident and wonder why they were attacked by the goons. Miles invites the two over upon receiving threats from sheep, due to the influence of former mayor Bellwhether. Langston calls Nick anonymously and tells him the case is too dangerous and to drop it. Judy tells Walker about her feelings for Nick, who is attacked in the back ally by Healy. Walker is appalled by Judy having an interspecies relationship, about how it's biologically impossible. Nick is saved by Langston but Healy escapes. Langston warns Nick again to drop the case and chases after Healy. Judy is angered by Walker's criticism especially after he threatens to get her fired if he becomes major. Judy questions them being together to Nick, who calms her. Walker gives a speech moments later and publically reveals Judy's feelings for Nick. Humiliated, Judy decides that it can't work out between them because of everyone else's opposition and breaks up with Nick. She asks her parents if she can visit for comfort and departs.
Mike, Healy, and Tim are confronted by Walker the next day, who angrily fires Healy for his failure. Healy is frustrated since Mike shot his friend March. Walker shows Mike that he stole samples of the Nighthowler flower for their secret plants. Nick meets up with Flash, who reveals to have saved the fur sample. When Nick tries to have Bogo analyze it, Bogo states that a relationship with Judy will be bad for the department and her humiliation will hurt her partnership with Nick and contribution to the department. Bogo is against Nick and Judy's recklessness and under Walker's influence they will be fired together when they return to the station. Nick leaves thouroughly frustrated.
Nick tells Fennec about how Judy is the one who's been there when he needed someone to look to for help and is guilted about them loosing their job. Judy's parents insist that Judy is not happy without Nick or her work. She heads back when Nick is dating an ex named Karen, who only attends to judge and criticize him being with Judy. Judy defends him and acknowledges his nobility and kindness. They leave and reconcile, giving no thought to what everyone else thinks. But they are still close to being fired because of Walker.
Walker gets more memories with his father about how they encounter people in poverty frequently. His father calls him out for being useless and weak, when Walker snaps back. Nick has stayed over with Judy and the two meet Judy's parents at a resturaunt. Not long after, Healy confronts them exhausted and begs their help. They fight initially but Healy reveals that Walker is the man behind their case. Healy fills them in on how Mike killed March, and that Mike is an ally of Walker who is working with him to parole Bellwhether. Ms. Shell, who worked with Walker found out, so they sent Tim to attack her. Healy also tells them that Walker's real name is Liam Margarine, a psycopathic murderer who burned his farm down and killed his family. Judy receives call from Clauhauser that Ms. Shell has awoken. Judy talks to Shell and Healy and Nick investigate Walker when he was known as Margarine. They go to a mental hospital and find out that he was abused by his drunk father, leading to him killing his family through arson. The doctors tell Healy and Nick that Margarine got help from them and changed his identity.
Judy arrives and meets Langston, an agent who was contacted by Ms. Shell about Walker's activities. When asked to get evidence, Walker hired Tim(now detained by the station), to attack Ms. Shell. Ms. Shell confirms that Walker actually despises homeless folk and wishes to kill them. Langston stays behind to guard Ms. Shell while Lopez, Myrthil, and Nick take the chopper to the shelter. Judy infiltrates the shelter, which is newly opened and spies on Walker, who reveals his plan to use the nighthowlers to gas the homeless animals. Healy arrives at the shelter when Mike captures Judy, but Mike kills him. Nick and Judy fight Walker and Mike, both of whom are infuriated with the police's interference. Lopez and Myrthil evacuate the civillians and Judy kills Mike. Walker shoots Nick and states that he's doing the right thing, that by killing the good for nothing homeless that people in Zootopia who actually work hard will progress in life. Judy tries to convince him that the homeless bear no less importance than all of the other residents of the city but it amounts to nothing. Fueled by his abusive past, Walker finds himself unable to shoot Judy. Nick, who pretends to be Walker's father, hugs him and apologizes for his pain. Walker is arrested and Langston reveals his identity as rabbit spy Jack Savage before departing.
Nick and Judy are given their jobs back, but Judy refuses, believing she can help people better off the force and that she doesn't need a badge to prove her importance. She addresses the importance of accepting the good animals of Zootopia no matter how different they all may be.
